I have a problem with the backup of the fortimail with veeam 9.5 u3.
"VMDK disk is not properly aligned. Disk size is not a multiple of 1KB."
No vmware tools installed in the vm of course.
Application aware backup and vmware tools quiescence are disabled.
Is it possible to resize the main disk ?

I ran into the very same problem. Would like to get a solution as i can't change the disksize using vCenter...
There is NFR #0262308 raised to enable VMTools on the VM, please express your support via your Fortinet Account Team. I am not sure if this is the only thing required to support Veeam however so this may need further investigation.

I just ran into the same issue - FortiMail VM on VMWare ESXi. VMWare-Tools are not available and Veeam B&R is not able to start a backup because "VMDK disk is not properly aligned. Disk size is not a multiple of 1KB."

VMWare Tools are still not available, but resizing the boot-disk with PowerCLI did it:
Get-HardDisk -vm fortimail-vm-64bit-250gb-hw7-vmxnet3 | where {$_.name -eq "Hard disk 1"} |Set-HardDisk -capacityGB 0.6
Backup was possible, now.
