Yes, FortiMail works with all email solutions, it detects spam and viruses on port 25 (SMTP) and has nothing to do with OWA (http/https).

The Fortimail will scan incoming mail and pass it off to exchange where it can be accessed via OWA. A user using OWA to send to another internal user won't touch the Fortimail so won't be scanned. Outbound mail from OWA can be scanned if exchange is configured to use the Fortimail as its relay/connector.
