Having multiple fortigate some with root vdom and some with custom. Need to know should i have to follow different steps to add fortigate with root vdom and with custom vdom into fortimanager ?.

Long story short, no.
When you enable/FGFM administrative access on a interface of a VDOM on the FGT and add it into FMG, all the VDOMs are imported also.
Then you can move them to separate ADOMs if needed.
additional note:
- you can't add 1 vdom only, all vdoms in FortiGate will be added to Fortimanager
- each vdom uses a license, so 1 FGT with 2 vdoms => 2 licenses in Fortimanager
- if you need to move each vdom to a separate ADOM in Fortimanager, you need to change the ADOM mode to advanced mode -> System Settings -> Advanced -> Misc Settings -> ADOM Mode change it to Advanced
The steps are the same, does not matter if the root vdom in another FGT is not the mgmt vdom.
Select Forum Responses to become Knowledge Articles!
Select the “Nominate to Knowledge Base” button to recommend a forum post to become a knowledge article.
