May I know if possible FortiGate support two separate HA instances running with each other? If not, may I know the best ways to test it?

what scenario do you have in mind for using running two HA clusters ?
I don't think FGTs support multiple instances of HA. The closest thing is to set separate active unit for two VDOM groups.

No. FGT HA cluster using the Group ID to identify different HA clusters.
So if those two separate HA instances use the same Group ID, they are actually the same cluster.
If they use a different Group ID, you can only configure one Group ID in the HA settings, so one FGT can only join one HA cluster.
