I have a site to site IPSec tunnel between two new locations. I want to do speed/throughput test over this tunnel.
Specifically, I want to omit PC's and see if it's possible to do the test directly from one fortigate to the other, so the fortigate generates the traffic and sends it over the tunnel interface.
Is this possible? If so any examples/docs?

I don't think it can be done, need pc help for you .
You can use Fortigate as an iperf client.
Just setup 2 PCs on each side of the tunnel.
From one FGT run iperf against the PC on the remote site.
Do the same, but vice versa.
Be sure to configure IP addressing on the tunnel interfaces so, the FGTs can ping each other via tunnel interface.
Regarding to the iperf on the FOrtigate: https://community.fortinet.com/t5/FortiGate/Technical-Tip-Use-cases-for-diagnose-traffictest-command...
