As of now, it is not possible for FortiClient iOS mobile app to connect to IPSec VPN. To connect iOS device to IPSec VPN, you are advised to connect through the native VPN connection on iOS:

If this requirement/functionality is considered important for your company’s business, you may work through Fortinet local Sales/System Engineer (SE) or partner channel that covers your territory to request the respective feature in FortiClient iOS mobile app.
@kcheng Has there been any changes in using IPSEC via FortiClient on and IOS device?
Our organization would like to have IPSEC and FortiToken on ios.

There are no changes as of now. The limitation is indeed on the platform itself where the VPN settings can only be configured via the native VPN connection:
