One of our customer is reporting we are getting error - Internal server 500 error while accessing the website. -- abc.com
After applying geo location at our Firewall for India location.
Can anyone tell me what could be issue if user is getting error - Internal server error 500
If user is getting error - Internal server error 500. what steps should I take to troubleshoot it and what are the commands.

As far as I know error 500 comes from the backend web server, not from FortiGate.
To confirm you can just temporarily replace the IN GeoIP object in your firewall policy by ALL and see if the issue is fixed, and I guess the issue will remain the same.
