Hi,
Previously, I was using Cisco both sides HO and Site A and connectivity established with gre tunnel . But recently I have purchased 100D for HO Office and I have tried established gre tunnel but unfortunately gre tunnel could not be established.
Can anyone know that compatibility of gre tunnel with cisco or Am I missing configuration.

There's no compatibility issues between a cisco router and fortinet firewall. Is the cisco side set for GRE-KAs? You mihgt want to disable that and you can do a packet capture with the diag packet sniffer on the name gretunnel-name

tunneling between a FGT and a Cisco device should not be a problem, probably there is a misconfiguration somewhere..
Fortinet has published several KB articles describing IPSec tunnels between Fortigates and Cisco devices (ASA, PIX, routers etc). Check http://kb.fortinet.com/kb and search for "cisco ipsec".
