I'm a newbie to the Fortinet community. We have an EMS server that requires the SSL certificate to be renewed. What would be the pros/cons of using a certificate from our CA vs Let's Encrypt? If we use the certificate from our CA, does this mean the EMS server cannot receive updates?

Using the CA from your network on EMS is same as you using it on a Fortigate,, the CA may not be known to the EMS clients and they have to trust the CA/Add the CA to trusted list. If you use well known CA like Let's encrypt, it will be added to the trusted list on the user machine by default.
With regards to update, are you talking about Fortiguard updates? It should work normally as EMS will be the client in this scenario.
