I need to find a way to on mass or via policy enable the Forticlient Browser extension in Incognito mode. It is deployed by the EMS intaller, but not for Incognito mode. The user has to manually enable or can manually disable that currently. There does not seem to be a way in the EMS server or Intune to do that.

I've read somewhere that this can't be done even by GPO, not for technical reason but just for privacy reason. So I think EMS doesn't do that neither. Only user can decide for his incognito session.
I came to the same conclusion from a lot of research. The best you can do is to via a policy in the OS disable the incognito modes. That will be an uproar amongst the villagers.
You are correct, there is no way to push web filter extensions on Edge or Chrome browsers via In-tune/ SC CM or GP update or EMS. This is one of the flaws in EMS . One workaround for this is to disable Incognito Mode /In Private Mode from In-tune/SC CM/Config Manager or block it via Windows Defender.
