Hello,
I have an issue with FortiClient 6.4.9 and 7.0.7 which are configured to connect to SSL VPN via SSO Azure AD.
The problem is that on Linux it sometimes (in about 50%) doesn't establish a VPN connection. Instead of this it shows VPN portal in SSO popup.
After closing the GUI and opening it once again it usually logs in correctly (sometimes not). But almost every time at first time, it shows the portal.

Does anyone know how to resolve this issue?

Is this issue specific only on Linux machine? If yes, maybe you can raise a TAC ticket to us, as I see you are using FortiClient paid version.
If this issue is not specific on Linux machine (happens on Windows machine as well), then probably some misconfiguration on FortiGate side.
Maybe take a look in below FGT setting:
config vpn ssl settings
config vpn ssl web portal
Select Forum Responses to become Knowledge Articles!
Select the “Nominate to Knowledge Base” button to recommend a forum post to become a knowledge article.
