If I understand your post correctly, you expected to restore the VPN password as well as the configuration when restoring a FortiClient config.
You can save a connection's password if you check the corresponding box when connecting.
If that is the case, open the saved config file with a text editor. Search for "pass". If you see a non-empty, encrypted string then the password was indeed saved.
If it is not restored anyway, it might be a bug in FC. Again, a good reason to open a support ticket to make FTNT aware of it.
