We use Duo two-factor with SSL-VPN and it does not prompt you after submitting your credentials. This is the case with both FortiClient and the web portal.
It's not ideal for our users when they forget about two-factor and can't figure out why it doesn't appear to be doing anything. We've been getting support calls for it. Just a prompt informing them to approve their two-factor would be great.
