I'm using de forticlient to connecto to a IPsec vpn site, there is any way to do this via command line? because I will use this via Securden PAM to connect, . Can't find any documentation or post with this information. Now I'm using via sslvpn....

I suspect if this can only be acheived using a paid version of the FortiClient but you can try the below steps:
-Navigate to the installation path for the FCT in the command prompt.
-Try use the command ipsec.exe <tunnel name>
I have tested this and it seems to be working. But I am using the paid version.

I am sure that this will work with the paid version, but I am unable ot test this with a free version yet. However, I suspect it won't work if you don't have a paid license.
