Are there any best practices for backing up a Fortigate and Fortimanager?

The best option is to enable automatic/scheduled backup on regular intervals.

You can also use FortiCloud to take a backup from FortiGate.
Fortimanager has the revision history of the Fortigates which is also a backup of the fortigate. The revision history versions are included in the Fortimanager backup.
You can check them from Device Manager -> Device & Groups -> select a firewall -> Dasboard -> Configuration and installation -> Total Revision (and click on the icon to the right)

>Perform regular backups at scheduled intervals depending on your network's changes and criticality,
> Store backups in multiple locations, such as on a separate server, external storage, or cloud storage. This protects against data loss in case of hardware failure or disasters affecting one location.
> Use automation stitch for automated backup for taking backup.
