We have 200E as spare unit in store room and recently we are going to help a customer to perform firmware upgrade for 100D unit from 6.0.4 to 6.0.10. As per recommended upgrade path, the path have to upgrade from 6.0.4->6.0.5->6.07->6.0.9->6.0.10. To play safe, we plan setup the 200E as backup unit in case the customer unit hardware faulty during upgrade. Any recommend way? or we have to setup from zero with referring to customer unit.

If you search the forums, you should find various responses to this question from manually editing the old config (replacing the header and any interface references that differ between the two models) to using the FortiConverter (if both models/firmware are supported).
Personally, the 100D is getting a bit long on the tooth - your customer may be better off upgrading to a newer model. If they agree to that, the newer fgt can be properly configured/set up and the 100D can be used as a backup.
