Hi, we installed Windows Agent on (Virtual Machine) Windows Server.
Is it correct that the IP address of the machine in the CMDB is the physical IP address of the server and not the Virtual Machine itself?

It should be that of the virtual machine, what do you see as the network adapter addresses if you do an ipconfig?
The IP Address would be of windows server and not the VM Hypervisor IP.
I believe the windows VM interfaces are assigned IP addresses from the subnet that they are connected to.
You can verify this on CMDB.
