If both domains are not needed on FortiAuthenticator Agent, any of them can be removed through Windows registry, where  FortiAuthenticator Agent is installed.

Open ‘regedit’ and navigate to:

HKEY_LOCAL_MACHINE - > SOFTWARE - > Fortinet - > FAC_Agent_v1.0 - > AvailableDomains.

Remove any value data that is not needed and select 'OK'.

Checking back FortiAuthenticator Agent, Two Factor Authentication Configuration - > Domains.

Only one domain is visible now, since the second one was deleted through ‘regedit’.
