I love this device and have slowly learned some of its secrets.  However, I still need help.

It is filtering and quarantining too many PDF files.

Hey David,

As you no doubt know, you can open a ticket with Fortinet TAC so that they may review your configuration.

That said, are you able to provide us with some detail as to what cause FortiMail has raised to state that the PDF should be blocked? You may find that information in the quarantine section for any of those specific PDF that were denied.
