FSSO Terminal Services Agent on Citrix

Just in case someone has come across this before.

I have installed the TS Agent on our Citrix estate so we can filter Internet traffic. The Agent communicates with a collector which then communicates with the firewall (not explicit proxy).

But since installing the agent we have experienced some issues with one or two web based services on our internal network. Users will be disconnected from their session and be forced to log back on. 

I know an agent should not cause this issue but as nothing else has changed I have to investigate.

Any help or information would be appreciated.
